An atheist would not care much for the verses. You do not have to get so aggressive about such questions. You would only be strengthening ‘their’ argument.
Now, here’s how I would deal with the question if Atheists put me about Noah’s ark.
First thing, the stories in religious texts are told in a way that people of that time and area could understand. If Quran was revealed in England, for example, the description of Jannah would say that it is a place with clear blue skies with sun shining all the time, nice clean beaches and rivers of supreme quality tea with abundant loaves of bread and cakes available for everyone. Since it was revealed in hot Arabia, it talks about cool, shady place with rivers of milk and honey and lots of grapes and pure wine. Imagine God saying in Quran that in Jannah, everyone would get a nice 60th floor condo with an indoor swimming pool, a built-in dance floor, fiber optic internet (with speeds approaching speed of light) with a quad-core laptop with unlimited capacity hard drive. ALL airline seats would be first class. HE can do it, but won’t say it in that day and age.
About Noah’s ark, the message is more important than the technicalities. One, the flood probably did not cover all the earth’s surface but was told so to describe its massive size. If it did cover all the mountains, they’d say the ship would floating a few thousand meters above ‘current’ sea levels, oxygen would be too thin and temperatures too low that all animals would probably die.
Second, since the flood did not cover ALL of the planet, he probably did not take ALL animals. He probably took the animals needed for human survival (Sheep, cows, chicken, horses, etc.). If he took all animals, he could not provide food for carnivores who would probably eat up other animals during the journey. He had to provide food for all animals too for an year long cruise too.
For me, the message of the story is that you should stand for truth even at the cost of friends and family. If you do so, God would find ways to save you in time of need since HE can do everything!

I totally agree with you, and I also agree that there other explanations for this incident as well. But do you think that any explanation could be enough for atheists? NO.
For your point regarding the topic, topic is ‘Why atheists detest the religion’. Irrespective of that topic is good to discuss or not, how the Noah’s arch example becomes relevant to topic? This implies that atheists detest or hate religion because of such supposedly ignorant story.
