well actually he wasnt strictly an athiest, he was a different breed of christian. He had a catholic upbringing and later on was influenced by a mystical german breed of Christianity mixed with nietzchean/darwinist philosophy.

The motive for killing the jews was a mix of secular and religious reasons. The “race purification” scheme was rooted in darwinist thought, with the implicit assumption that the jews (along with the poles, handicapped people and others) were an inferior kind, a prejudice rooted in european christianity.
Furthermore jews carry a lot of bitterness about the silence of the Pope about the killings, and refusal to specifically condemn places like Auschwitz.
