I think answer of ‘body will be punished or soul or both’, will remain a mystery. If we see the reference of Ibn Kathir and many others than its true the soul will be punished in grave.
In Islamic history, by reading stories of companionos r.a., and hadith, at many event of wars some companion’s bodies were miraculously saved from the reach of infidels. That can be taken as example that only souls will be punished in graves and not bodies whether its buried on not.
Almighty Allah says “be and its done”, so there should be no doubt left that if HE willed, the complete bodies or remains of the bodies either drowned or cut into pieces by bomb blasts or burned due to air crashes etc., can be found and buried.
