I do not think that MQM would leave PPP to accommodate PMLN. I believe that MQM might join PMLN in federal government and would stay with PPP in Sindh government.

That makes sense for obvious reasons.

They are most organised party with huge street power, and can shut down Karachi at any time.

PMLN in Islamabad would not like to see Karachi shut down at whim of party in opposition as that would not only affect their economic policies and revenue generation, but could end their government as Pakistan would become ungovernable. So, for sake of their own interest and stability of their government, they would like to keep MQM on their side, at least in Islamabad, regardless of MQM NA and Senate votes.

This is black mailing! When Nawaz Sharif requested to be given simple majority after the elections, the main reason was that they should have enough numbers to rule the country and not be black mailed like the previous PPP regime. Now they have the numbers and obviously did not need to go to MQM. The alliance of MQM with PMLN would benefit the former only as PMLN would ignore the activities of MQM. The problem of Karachi is that MQM is part of the problem (not solution).
