I see you are getting confused with what I wrote:
“They knew they were not the same as Indians”.
Meaning they did not join India as they knew they were different than Indians since they had been part of Pakistan, it was better for them to be independant than joining India. India was not really perceived as a good partner in this deal by them. They had realized India being a dishonest entiity, merely looking to weaken Pakistan at their expense in that war.
And when I said the difference was not just religion, that included religion. And all other differences which comes ALONGWITH religious differences, incluuding social, legal, dietary, cultural as well as financial system.

Whenever they were given the chance, they chose to be separate from India.
