so let's see: it is perfectly fine for Pakistan to seek active role in Afghanistan because it is strategic to them. Now why wouldn't the same reason apply for Indians as well? It is not Pakistan's call to make, what sort of relationship India and Afghanistan work toward.
As to accepting refugees, we did accept some 3M+ refugees from Pakistan when we had to. Right now we are housing a large number of Sri Lankan refugees. For a poor country such as India which does not get any significant foreign aid, this combined with the construction projects gifted to Afghanistan, is a pretty big contribution.
India's presence in Afghanistan is strategic problem for Pakistan.
No one can stop India from doing whatever it likes in Afghanistan so long as the govt of Afghanistan approves, but as far as Pakistan is concerned, Indias presence is a threat and should be countered at all cost.

NO. India-Pak borders are defined and well marked. Thus India cannot do an "overt" operation from the Eastern border of Pak. That will clearly be an act of war.
Moreover India cannot easily penetrate Punjab or Sindh without getting its @rse whooped and whooped pretty bad.
Therefore India is using its commie-leftie era allies in Afghanistan to do its dirty job.

Kashmir is not an "accepted international border" like it is between Sindh and Punjab.
Since it is not an accepted border, India could potentially send its own version of the militants back into Pak. But large scale support for India is non-existent in Kashmir.
But the situation in Afghanistan is different. There are many in ex-northern alliance types who hold a grudge against Pak, and thus they can potentially be used against Pak.
However the overall impact is much less compared to the Islamists attack on Pakistan from the tribal areas.
So India for now is happy to take a back seat and watch the "show" in the hope that once Islamist attacks on Pak die down, then India can use the good ole commie lefties among Afghans to start the next round.
