You are wondering why we react defensively to comments from an institution, which has fought 3 wars with us, sends spies to Pakistan to carry out dastardly deeds and blames us for everything under the sun regardless of the plausibility?
I guess you wouldn't react defensively if a Pakistan Military Colonel told you what you should do regarding all the disenfrancished people in India?
The fact that India has fought 3 wars with Pakistan has led the Indian Col. to believe that the Pakistani army is professional and brave. That is the reason he is chiding Kiyani for meekly surrendering to the Taliban. To me it is less of an Indian telling a Pakistani, and more of a soldier telling another soldier.
End of the day, its your country. You can choose not to listen to what an outsider says even though it is true, just because he happens to be an Indian.
Classic case of 'ostrich' syndrome :p
