I am a Choudhry born and raised in the U.S and she is a Syed born in Pakistan and raised in the U.K. She’s afraid to tell her parents about me because they look at people’s castes. Is a Choudhry as high as a Syed when it comes to this?

Like the rest mentioned, there is no caste system in religion. As long as she belongs to the religion of the books, you as a boy are free to marry her. However, thats not always the case in reality. Is her family into caste? Are hey "proud" Syeds? If the answer to both of these is "yes" then I am afraid to say so, that yes it is a problem that you're of chaudhary family. I dont know of many syeds, but those I know will never marry their daughters into a non-syed family. They would either cut her off the family or in worst case make her disappear.

Yours is lower.
Syeds are considered to be the descendant of the Prophet (PBUH)
Caste range from my little knowledge
1. Syeds
2. The royals as Raja/Rana/Mughal
3. Zamindaars as Chaudhary, Malik, Arain
4. Workers as Chohans
5. Kammi as marasi, masali
Though, 2 and 3 consider each other as equal, but see one another as lower. Like a Raja will think Chaudhary is lower than him and Chaudhary thinks Raja is lower than him.
IMO, it is very difficult to figure out exactly how this caste system is build, because in Pakistan everyone see themselves as superior to the other whereas in India, it is more systematically ranged. Not that I think it is anything good.

Her being Syed is not an issue but you might want to look into other possible reasons to be anxious 
P.S. Choudhry isn’t even a Caste.

Yes they can... it's thought be a prestigious thing actually... both rajputs and jatts can marry a syedani, even though they are very strict about marrying within their castes otherwise.
PS: the syeds might have a problem with this because some syeds do think too high of themselves to associate with other castes. But if they're broad-minded enough they'd be okay with it.
