IB being under Interior Ministry, I think makes a lot of sense (who was it under before?).
But technically isn't ISI a military service (inter services intelligence)? Shouldn't it be under military command, rather than civil command. MI (Military Intelligence) and ISI have different spheres of influence, I think.
Someone more knowledgable about this can probably better explain the differences between
FIA: Federal Investigation Agency (Pak equivalent of FBI)
ISI: Inter-Services Intelligence (Pak equivalent of CIA)
IB: Intelligence Bureaue (again, similar to FBI, I think)
MI: Military Intelligence (focus is solely on military matters)
PSS: Pakistan Secret Service (I assume its primary focus is security of President, PM etc)

I am no expert, but when in 90s I read pak-political set up, I found out ISI was like a state with in a state.
Probably strongest organization in the country , which operates at its own.
Am I right?
I am not sure if a political Govt. would be able make ISI work under them.

For far too long, ISI had been an easy tool of military dictators. Even during civilian rule, over “ambitious” Generals like Mirza Aslam Beg and Hameed Gul had used ISI to mess with politicians.
On another front, it is the civilian leaders who will face the brunt of international pressure. Therefore it is best to have ISI under their control in the case ISI is playing the usual jihadi/Taliban games.

The ISI does not report to the chief of the army staff but the government. There are too many agencies in Pakistan duplicating each others work without any clear boundaries. There is a need to rationalise the agencies and clearly define each ones role.
It might be argued that the military dictators are an easy tool of the ISI. It is highly unlikley the government will control the ISI but it would be nice if they stopped playing a negative role in neighbourng states affairs.

I agree with Arshad.
This maybe good news because every assett of Pakistan should be accounted for, but i'm not so sure if the Govt. will actually be able to influence ISI. It might rather be that ISI influences the Govt.

*It was a misunderstood report. It has been clarified that ISI will still only report to PM directly.

ISLAMABAD: A late night press release issued by the Press Information Department (PID) said that the notification regarding Inter Services Intelligence (ISI) has been misunderstood and the ISI would remain under prime minister.
The announcement said that it was stressed in the notification for extending cooperation between the interior ministry and the ISI for matters like war against terror and internal security.
More details in this regard will be given in a detailed notification.
Earlier, this was said in a PID press release that the Inter Services Intelligence (ISI) and the Intelligence Bureau (IB) - were placed under Interior Division.
The Prime Minister placed the two intelligence agencies under the administrative, financial and operational control of the Interior Division under Rule 3 if the Constitution 1973.
The Cabinet Division issued a memorandum under rules of business in this regard.

IB/FIA = FBI (Domestic intel)
ISI = Mosad/CIA (External intel)

This is yet another move to dismantle Pakistan. US is working on many fronts to achieve this goal. Rehman Malik is rumoured to be a CIA agent, installed in a key position (even if he is unelected) by Mr 10% on US instructions in exchange for selling his soul (NRO).
There is no way the ISI should work for the American or the corrupt politicians. It may be a state within the state, however in the current situation we need it to be that to protect the national interests!!
There has been pressure from US that ISI is responsible for many of the terrorsim activities. They have said that ISI is a "global curse" and a major sponsor of Jihad in neighboring countries.

ISI mayhave caused less damages in the world than CIA or Mosaad. USA should look into his own backyard than talking about others,
To me it is the honor, if USA thinks ISI as a curse, as this curse is not allowing USA to dismental Pakistan as per his wishes.
Problem in Pakistan is neither ISI nor IB neither it matters who controls what. Problem is the political system and the way government is run. As long as non-equals would represent the equals and as long as government in Pakistan would be run like it is private property of people governing, nothing would change in Pakistan.
It is possible that wolves rule sheep and police fear criminals, but we should understand that wolves could not represent sheep neither criminals could get respect of police. In Pakistan, most politicians are wolves whom some people may vote but know that they are not really equal to them. When these politicians rule, they expect respect of government employees (civilians or military) not because of their character, morality, principles, hard work, commitment to serve the country, work for people, etc, but just because they are voted in power.
These politicians do not realise that how government servants (military, intelligence, bureaucrats, etc) would respect them and would let them loot and plunder the country peacefully when they know that these people are crooks and thugs in sheep clothing. So, regardless of who controls ISI, IB or whatever government departments, as long as Pakistani political system would send crooks and thugs in parliament whose only purpose in parliament would be to loot, plunder, and work for their selfish benefits, things would never change.

I don't think ISI has any usefulness for the country beside creating the mess that we're in. It should've been disbanded ages ago.
