My humble deductions are that at some later time of History, any body who used to speak of Hazrat Ali (KAW) was labelled as a Rafizi. So much so that some people even named Hazart Muhammad bin Abu Bakar (RA) as involved in the martydom of Hazrat Usman (RA). So some people, bypassed these linkages. The name of Hazart Ali (KAW) was dropped on fears of "Rafz" and the link was shifted towards Hazrat Abu Bakar (RA). Even in that link, Hazart Ali (KAW) was present through Hazrat Muhammad bin Abu Bakar (RA). So it was directed towards Hazrat Salman Farsi (RA) and both Hazrat Ali (KAW) and Hazrat Muhammad bin Abu Bakar (RA) were dropped in the newer editions of Naqshbandi Silsila. By the way Naqshbandi Mujadadi follow the chain through Hazart Abu Bakar (RA) but some Naqshbandi Qadiris follow it through Hazart Ali (KAW).

I agree..may be due to fear of Rafzi..the chain was shifted to Hazrat Abu bakr....

this was also proved when Shah Wali Ullah asked prophet(pbuh) and said that ALL sufias start from him....

but is not Muhmmad bin abi bakr...was the man..who pulled the beard of hazrat usman..in last time and hazrat usman said that...this place was not even touched by your great father...on hearing this ...shameful...he left the house..was he not the man who ignited the main sabai moment by putting false proganda against usman and his governors ??
