How much control does establishment have on police and judiciary?

I ask this because, being devil’s advocate, I would like to know two things;

1. Why SS fired his people after the incident. It (rightly or wrongly) gives impression that something is fishy.
2. Why government is reluctant to file FIR? They could have just let them file FIR and after investigation for a couple of days, it would be determined that none of the high profile people nominated in the FIR have any relation with the incident.

There is one sided narrative that police killed PAT workers in cold blood. Reality is that they were killed in riots & when police were attacked they used excessive force (no one can disagree with that). Since then whole thing has taken life of its own and its being pushed by certain tv channel funded by shady characters & SS is being blamed for whole thing. No one is asking questions like why this mullah who resigned from the Parliament during Mush’s time got asylum in Canada & why is he back to create chaos in the country? What are his sources of funding (he is being investigated by Canadian authorities for money laundering)? Why is he back? If Pakistan was so dangerous that he feared for his life is it safe now?
