My spyware software has located a few registry keys that it has considered to be a threat to my computer. Is it possible to do a manual “clean-up”…where I go in and delete them individually?? Also, how can I locate the registry keys on my computer?

Its better you run some trustworthy anti-spyware programmes instead.

most spyware programs usually give you options to delete the reg keys after finding them. Did yours not give you an option? To answer your question though, yes it is possible to manually delete individual registry keys. You have to know what you are doing though.

Hinna if you were to use Ad-aware, at the end of system scan it gives you a complete list of unwanted registry entries and apps. Once you understand this part, you can then manually browse n remove entries by running regedit.
