Allah must have created universe in different stages, just like he created Adam in different stages. Each stage of universe might be the result of kun fayakun, but to put together all the stages Allah decided to take six days.

My two cents

Agree there must be some hikmat behind creating it in stages. Thats what I wanted to understand, if it has been explained in any of Islamic literature.
