A friend of mine (nonmuslim) is in some pretty deep trouble with the law. His stepdaughter and wife have accused him of doing some pretty messed up things to the young stepdaughter. He maintains that he is innocent and has never done anything wrong, but he feels really helpless and thinks that its all going downhill at a rapid pace.
Is there any prayer that I can recite for him, to help him out of his troubles and so that his innocence is proven?

I would advice stay out of it. Only experts and law can prove his innocence. What if he is really guilty as accused then you will be devastated . No criminal will ever fess to crimes so easily.
I have seen Hafiz a Quran , people committing crime.

Skittlez, just make dua for him in your namaz. Only Allah knows the truth so when you pray, ask that justice be done and inshaAllah your friend will be proved innocent if that is in fact the case.

Say (O Muhammad صلى الله عليه وسلم): "O Allâh! Possessor of the kingdom, You give the kingdom to whom You will, and You take the kingdom from whom You will, and You endue with honour whom You will, and You humiliate whom You will. In Your Hand is the good. Verily, You are Able to do all things
