IN navy has edge over PN (but only in terms of offense, since PN's focuses only on defence)
Missile wise (which falls under army), the Pakistani's are better.
The most important thing to note is that none of these structures can work without each other in a war scenario. Air Force relies heavily on ground-based radars which belong to the Army. Navy also sometimes relies on Air Force for aerial support.
Overall, I think Pakistan's military is well-equipped and will be able to sustain the war and defend Pakistan very well.

One nuke does not destroy the whole country. Indian missiles are all liquid-fueled and take substantially longer to load before launching.
The time it takes to reach the target is dependent on distance, but for both countries, it is between 3-12 minutes.
Its doesn't matter how big uniformed army you have, its all about technology superiority, economy & will of people. But in last few decades we see that... technology & economy will get you win against the united people ..examples: Arab-Israel War, Iraq, Afghanistan, Pakistan-India...and the list goes on.
Strategy & tactics win wars, not technology & economy. Ex: Israel's superior economy & technology lost to Hezbollah.
If you think this is joke, then probably you should ask your security agency as to how Marriott bombing, killing of benazir etc happened inspite of all the security.
The suicide bombers never made it inside the hotel. Video evidence (available on youtube) shows that the suicide bombers were unable to go past the security gate of the building. As for Benazir.. the security agencies had already told her not to do what she wanted to do because of a security risk, but she ignored it and got shot. In the latter scenario, it is impossible to prevent assassinations.. take a look at how John F. Kennedy was assassinated.
As for India, I do not understand how a Navy who has experience dealing with small vessels (i.e. Somalian pirates), failed to stop a bunch of ragtags in peddle-boats from breaching their borders and landing at the ports. If IN cannot stop such small penetrations, how will it fare against a professional, conventional navy?
