Is it true there is a prayer to wish destruction on ones enemies? If it is how do people do it? Is it similar in structure to a Istikhara with certain surahs being said during prayers and a dua said afterwards?

There is a supplication made against ones enemies, asking Allah to defeat them in battle.

That's for war situations, not "I wanna destroy that bugger of a classmate on the next European History exam - that kid is going down!"

^^ Thats what gives Islam bad name and makes the non-believer think Islam is bad.

The guy next door is a Christian he support war on Iraq so I must take down his a$$ and blow up the whole neighbourhood cuz it can be justified by labeling it as Jihad.

if by prayer here, u mean salaat (just like there is a prayer for eid, and prayer for janazah, and prayer for rain), then there is no such prayer for wishing destruction on enemies…
to destroy enemies, Allah has ordered us to go and fight them in a battle…
and promises help if we r sincere in the cause…

Al-Salâm `Alaykum wa Rahmah Allah wa Barakâtuh.

We know of no such formal prayer about such a matter, nly the permissibility of supplication against oppressors. Here are our fatwâs on the matter:

Du`â is the right of the oppressed against his oppressor. The following has been related: “Place our vengeance on those who oppress us and grant us victory over our enemies.” Therefore, we may not supplicate against those who have not harmed us or plotted against us. Allah says: “Allah does not prevent you – with respect to those who neither fight you because of your faith nor expel you from your homes – from being good and just to them. Truly Allah loves those who are just.”

On this basis, our supplications against others must be limited to those who transgress against us, oppress us, and plot to bring us down, wherever they are in the world.

I advise you to make calling others to Islam your concern. Show them how Islam is the religion of justice, love, and genuine peace. I also advise you to be patient when abused. Allah says: “You will hear from those who were given the scripture before you and from the polytheists a lot of abuse. If you are patient and God-fearing, this is the most resolute of deeds.”

May Allah grant you and all of us success, and may He help our brother Muslims all over the world.

Dear questioner:

Al-Salâm `Alaykum wa Rahmah Allah wa Barakâtuh.

No matter how much someone else has wronged you, you can never ask Him to give them a taste of the Hellfire. If you have truly been oppressed and you feel you must supplicate against them, say: “Allâhumma `alayka bi…” then state the name or names of the person or people upon whom you are invoking Allah’s wrath.

This supplication basically means: “O Allah! Punish (the person stated) on my behalf.”

You should leave it to your Lord how He wishes to answer your prayers.
