simple. not everyone bought into the “two-nation theory.” (rightfully or wrongly is anothe debate). and some others believed it just weakened muslims.
ultimately one of the biggest long term losers from partition are the religious-minded muslims of india. with partition, the influence of muslims and islam on india has gone from near 50% to almost invisible. sure, the majority muslim areas got their islam free of hindus, but the ones who were minorities were left to be even smaller minorities after partition.
