The establishment is probably backing IK (but that does not mean that I agree that IK’s rising popularity is only due to them. It has more to do with the failure of status quo parties to provide good governance)

But why would the military establishment not favour Musharraf’s APML instead?

A great hand by ISI, military and CJ in failure or attmpting to fail this government. In another thread, I have posted, the intention of Mush and APML joining IK. It is going to happen. just wait.
