I think best thing is to take its rootsoff the ground, by providing decent education to them, round up all un educated moulvis who preach cheap jannat as some one said. leave no room for such fundos to toil innocent minds into such maniacs without thinking.
tighten up more security and take active steps ahead then these idiots. no one can stop suicide bomber, certainly forces are able to stop them and fail them doing more lethel actions recently.
cut the taliban and afghan links that brought us only worst everyday.
blowing bombs in isb will not benefit anyone living in FATA or a sect in the country.
one thing and only who gets the benefits, is only enemies of Pakistan. it can only be Alqaida, Taliban, Fundo secterian moulvis or our beloved suger coated friend India.
Best way is to engage people on the ground where it is needed and outclass these cheap jannat moulvis who dont know where they are going. deal harsh with people who really deserve it and deal in a way that they dont feel alienated and turn against Pakistan.

provide them decent education and employment.
bring FATA and other areas in proper control under NWFP or new province
give more power to local people by providing them local elections and assemblies instead of ruling though political agents etc. who want to save their jobs only.
