I think melting of glaciers has a role to play as well, and then for many years the governments have not carried out cleaning of canals, not to forget tree logging which could otherwise serve as a first line of defence...
it was rain in Chitral (KP). I think you get flooding due to kashmir in punjab and sindh.
Of course, you'll need multiple strategies like dams, barrages, cleaning up of canals, trees and also maintenance of mangroves to prevent further salt water intrusion from arabian sea.
