Yes, this is the process. I also have green passport and had no issues. You will have to book your tickets with Emirates and pay for it before you can apply for the visa using their service. This means you must travel on Emirates and not any other airline, this is one condition they have.
Once you have your confirmed tickets go to your account on Emirates website and click on manage booking link. Once there, you will find link to apply for UAE visa. In this case Emirates will be your sponsor and forward your application for visa processing.
I don’t think you will need to show your marriage certificate, but you will need to tell them the purpose of your visit. It can be holidays or honeymoon. The link I mentioned in previous message has list of required documents.

*From this information you must consider the following things.

1 - Both of you should have machine readable passports otherwise you will not be allowed to leave the airport (I have seen this personally)
2 - Take care of expiry dates of your passports, in your case they must be valid for next 6 or more months when you plan to go
3 - Have a return ticket
Also contact emirates office where you are living to get more information. E.g. can you book tickets now for September (because they will be cheaper) and apply for visa later in August? Such queries can be best answered by the emirates people.
Also apply well before your travel and not on the week you plan to travel.
