When Mushrik of Makkah showed this type of agression, first Prophet and his sahaba waged Jihad against them and after conquest of Makkah, they were ordered in Surah Touba to kill them, to which many non-muslims have problem with. They take those commands out of context to show how Islam justifies killing of infidels.
