I think this is the biggest mistake musharraf did. when USA attacked and by mistake killed innocent people, instead of making them owning up the error, musharraf made unconvincing statements through surrogates ....only to save his his face I guess (to show he is in control and not the USA....which nobody believed anyway). This gave confidence to USA to commit further careless mistakes, instead of correcting their intelligence info.
I do not agree with a lot of charges made against musharraf but this one is true in my opinion and one of the biggest...biggest mistakes. Nothing eroded sovereignty of Pakistan more than the president not openly condemning the carelessness of foreign troops in killing innocent people. Nobody would have objected if they only killed the extremists and terrorists.
So how does that make Musharraf a US-puppet?
Why in 2003-2005?
Why don't you think about what would have happened to the coalition forces in land-locked Afghanistan, had US stopped supporting Musharraf?
Check the articles that talk about how obedient Musharraf has been to US demands, how he got slapped at 2:00AM when he didn't go to jirga in Afghanistan, how he issued NRO so Benazir can come back. You need to read all the news from 2001 and beyond.
US didn't support Musharraf just to get entry into Pakistan for logistical support of its attack on Afghanistan, as any other current politician probably would've done the same thing.

I probably didn't reply with the words you were expecting. Anyhow, let me rephrase.
Mush followed US instructions by throwing a bomb here and there otherwise Taliban were favorites till 2001.
US wanted Mush to establish "democracy", so he setup elections (however sham) in 2002. But since he brought up "MMA" type govt in NWFP (to show this is what you'll get in democracy) US wanted Mush to get Benazir back to Pakistan so he came up with NRO so Benazir can make a come back.
