My vote goes to Junoon’s Ghoom Tanna, an incredible song, featuring guest vocalist, Ali Noor from Noori! The best of both worlds!

"Channo" by Ali Zafar. Actually, his album Huqa Paani deserves album of the year.
I'd go by songs i've heard.. i'd say.. Preto.. although it could be from 2002.. but it still is the best.. the lyrics are years ahead of what anyone else comes up with.

Gana No. 1 by Noori (no doubt)
My second choice would be Ghoom Tana. Its a brilliant track with excellent theme.
If Fuzon's "Akhoon k Sagar, Hontoon k Saghaar" is a 2003's song then this is the best actually i header it in 2003

Aadat-- Jal (that might sound like a slightly biased opinion but for debut they made a hell of a song)

Spock I agree, Ghoom Taana is fantastic. The guest vocalist is awesome. The song is so nicely finished and polished. Junoon has come a long way from their first album, they sound very clean, dunno where they cut their tracks but they sound great now.
Other than desi songs, I'm very very critical about new songs. I find myself saying "today's music..." a lot, must be getting old. But I discovered a couple of new songs this weekend, namely STILL FRAME by TRAPT, a great song. Also some tunes by EVANESCENCE. It's funny that I'm posting about music, I'm having one of my rare times where I get my nice headphones out and listen to some tracks without any distractions.
Another great new track is GRAVE DIGGER by DAVE MATTHEWS.
