There are many things that if looked at in isolation do create problems like intolerance, considering others and their beliefs dirty, etc. The act of banning non-Muslims from sanctuary has a historical perspective behind it and it didn’t come all of a sudden. It also came at the time, when majority of residents of Makkah converted to Islam. Others were provided grace period either to accept the decision or leave the city (though such people were instrumental to conspiracies and atrocities against the new faith and its followers). This came at the time, when world was not global village like today and the decision didn’t affect majority’s rights.

Having said the above, your point still carry weight, as I don’t think that majority of Muslims are well aware of the reason for such decision.
