An alter ego is possessed by schizophrenics, its an alternate personality within them, causing them to act contrary to their nature.
While a conscience is possessed by everyone, it's the voice in your head (or the one we refer to as "dil ka kehna"), which constantly guides us in making decisions.

Alter ego is much like a different side of yourself that is completely opposite or only slightly similar to how you are in everyday life.but conscience is something that allows you to distinguish between right and wrong, and to forego the latter in favor of the former.
