The two nation theory was refuted by Bengal who was the main constituent element of creation of Pakistan as their votes for Pakistan were greater than any other province. The two provinces still refute it - Sindh and Balouchistan.

Bangladesh didn’t merge back into India so two nation theory still stands even if hasina want’s to be ex-muslim.
