Yea u can scan files through command prompt too and if u checked the option in ur browser to scan the files after downloading than it will use the same utility.

Go here and download Search & Destroy along with AdAware. Install and Run them both. They should help.

If in WinXP :
Go to Start > Run and type:
msconfig ... then press enter.
Be careful on this screen as they describe how your computer sets itself up to be used by you.
Press the Services Tab and check it and press the Startup tab and check it look for odd entries that you are not familiar with.
You can check and uncheck these, but do not do anything if you are not sure.
Do this if the problem is still persisting after running the spyware link that Teggy bro has given
