A few days before the Malegaon blasts, Indian Prime Minister Manmohan Singh warned all state chief ministers about major terrorist attacks on installations in several places in India. If Indian secret service agencies are so good at predicting attacks, why aren’t they able to prevent them, especially in those areas where so-called terrorism is active?

Because even though they know that an attack is coming, they dont know when & where exactly. It is the same reason why FBI was not able to precent the 9/11 attacks despite knowing that US targets would be attacked.
