Bigotry and prejudice is perhaps a better fit.
However, its no secret that those who hate Muslims, have often targeted people with specific ethnic features. Take the Sikhs and Indians for example, who were attacked because the "looked Muslim." So race, does feature in this form off hatred on some level.
In the minds of these people, every Muslim is a bearded brown guy.
